I love Manipulative!Dumbledore fics, and I just thought of a rationale for them.
Themes that fanauthors want to portray in fic are sometimes completely incongruous with the themes in the original text. So, the characters that the original author uses to voice her themes (eg Dumbledore, Hermione, Sirius) must be, er, wrong or lying.
Actions are easier to explain away or reinterpret than words - how many 'Lily had a secret elaborate plan that she didn't tell Dumbledore for some reason or other, (so Harry didn't need to live with Petunia after all)' fics are there?
I'm entertaining the idea of a AU in which Peter doesn't actually betray the Potters. First I've got to find a break-off point, so I decide that, actually, it could be possible that Peter was under the Imperious curse in the canon universe. But there's a problem: how does no-one notice this? And who's controlling him? And what does smart, capable Lily Potter, who works in the DoM 14/36 hours of the day, have to do with it?
And so, just like that, puppetmaster!Lily emerges. And when her two-birds-one-stone plan to defeat Voldemort and protect her son fails, and Peter starts blabbing, she's got a life of her own and flees to Belgium. And begins teaching Potions and/or Charms at Durmstrang after getting in touch with some of her contacts from school, because apparently her best friends were all in Slytherin and Ravenclaw. Oh, and not just any Slytherins, but Andromeda and Narcissa Black, Severus Snape and Evan Rosier.
And when she gets to Belgium, she finds that Regulus Black is alive, and that her plan wouldn't have beaten Voldemort anyway. So she gets back in touch with Lucius Malfoy, who it turns out was a co-conspiritor, and soon they're trying to come up with a new plan.
Oh, and while she's setting herself up, there's another plotline writing itself, set in the time of the Founders, with Arthur, Percival, Frederick and Ginevera Weasley, Abraxas Malfoy, a ward of Salazar's, and Henrietta Potter. There's betrayal, fighting, planning permission disputes, filiacide, and the beginning of the Weasley-Malfoy feud when Ginevera marries Abraxas... And then Curses Upon Your Descendants are uttered, and fast-forward back to the present day.
The curse can be interpreted as a prophesy (and explains why the Weasleys have lots of children, no daughters, and still don't exhaust the Wizarding world), and here we have Diary!Tom being a part of that, along with the present-day Ginevera and the last descendant of the founder-era Ginevera -

While all of this plot has been streaming from the woodwork, and Lily is in Belgium, Voldemort has turned up and killed James Potter, failing to kill Harry because of the reminants of Lily's plan. She did do the blood-rites, after all. Sirius Black went berserk when James died, hunted down Remus and Peter and Severus, and when all murder-suicide on them.
Lily takes custody of Harry, drags him back to Belgium and doesn't address the concerns that the - seven year old, not one - Boy Who Lived must be (somehow) a powerful Dark Wizard. So Harry Potter goes to Durmstrang, no-one rescues Ginny from the Chamber, Tom is revived and takes Ginny out instead of killing her, and they go Horcrux hunting so that Tom can get his full powers back.
...And this ended up having nothing to do with Peter at all. O_o
What's my point? I have no idea. It might be that puppetmasters are necessary for deconstruction of the text-author's themes, especially if they were used by the text-author to insert those themes.
Also, the Bowling For Soup song 'I'm gay' was just on Scuzz, and I finally understand the Sirius/Serious pun in HP - they pronounced 'serious' like I do 'Sirius'. I'd been thinking that you folk over the pond pronounced 'Sirius' differently. *facepalm*
